I guess it isn't possible to dynamically change the ATR. The whole ATR (including historical characters) is written into the EEPDATA region and its address is written to a special location where - I guess - the BasicCard Operating System will read it. So you would have to change either the data itself or the pointer. That's impossible because since BasicCard 3.x access to arbitrary EEPROM locations isn't possible anymore.
So your only chance would be to use a MultiApplication BasicCard where the ATR is stored in a file which you can modify at run-time.
